First, it is important to mention that it does not matter if you are using Unix or windows.  This is because the codes that you will use to create the website have no difference at all.

The first major difference that exists is in software.  Windows web hosting is running on Microsoft software such as VBScript.  In addition, a number of other Microsoft languages for scripting.  It also runs on databases of Microsoft such as Access.  On other hand UNIX web hosting will not be compatible with software of Microsoft.

The second difference exists in reliability. However, it can largely be said that both are reliable. Unix has an inadequacy when it comes to this. It tends to spend little when it comes to down time.

Another thing is in relation to cost.  Unix is open source and can run on different software that are free of charge such as Linux and thus it helps lower the cost.  On other hand, servers of Windows can cost up thousands of dollars and this translates to more damage to your budget.

Fixing of bugs: Owing to the fact that Unix runs on servers that are free, anybody can have access to its source codes. This may not sound good, but when it comes to fixing of bugs, there are many people trying to write new source codes that will help to fix the bug. This makes it better placed in terms of fixing the bugs.
