This is because it returned in the 1940's to 1950's. It came back because of a huge resistance campaign against civil rights movements. If this did not occur; the flag would not be around when the African Americans wanted to have equality. As an opposition to the Confederacy flag; the battle flag came back and made its presence known.

This flag has now become a symbol of history and heritage. It is now used as though the civil rights movement never even existed. However; the civil rights movement is what it is all about.

Did the flag disappear in the years between the Civil War and the civil rights movement?

The flag was a part of the collective nostalgia for the end result of the conclusion of the Civil War. It was never completely gone. However; the battle flag, was forgotten about. It was just a part of the scene.
